"You have to kill the son of a bitch."
These are the words spoken by Felicity to Oliver in the mid-season premiere of Arrow. They go against everything she stands for, meaning whoever is responsible for putting the mystery person in the grave has incited a rage of which we never knew Felicity was capable.
We've all been assuming it was this season's big bad, Damien Darhk, behind the murder of the grave victim, but what if that's too obvious? Episode 12 introduced Noah Kuttler (Tom Amandes), Felicity's father — who also happens to be the villainous Calculator.
I therefore put it to you that it's the Calculator, not Darhk, against whom Felicity and Oliver have sworn revenge in the flash-forward. Let me elaborate a little on this theory...
When Oliver infiltrates the lab where Curtis is fighting Roy, the man once known as Arsenal is wearing a camera in his eye as implanted by Kuttler, who therefore sees Oliver arrive at the lab, out of costume, before Roy is taken out and Felicity can retrieve and analyze the contact lens cam.
And, considering that Oliver and Felicity enjoyed a very public engagement, there's a good chance that Kuttler has worked out that Oliver is the one masquerading as Green Arrow — or at the very least, he has a solid idea that Oliver is a vigilante of some sort (and, you know, it's not like Star City has that many).

What's on that USB stick? My theory is that it contains something incriminating that could be used to identify or blackmail Oliver. Quite why Felicity's dad would be offering it to her isn't clear, but bear in mind that Felicity never had anything in common with her mother. Suddenly her father re-enters her life, and she finds him to be everything she is. They share the same thought process, and her surge of emotion at being close to this man makes her open to manipulation.
Here's Arrow exec producer Wendy Mericle talking about Felicity's dynamic with The Calculator:
[With] Felicity, we really wanted to play the real of someone who is in her twenties and really has not known their father, and what kind of emotions would that bring up ... She wants to believe that her father loves her and that he has a vested interest in knowing her ... and she feels very torn about that — even though she knows right off that bat, at the top of [episode 13], who he really is.
Whatever's on that stick could be valuable to Kuttler — but it could also be valuable to Damien Darhk, and in handing it over to Season 4's big bad, the two men could strike up a mutually beneficial arrangement.
